I am trying to make a mixed cd using my decks, mixer, and "in line" input on my comp....The situation I am stuck with is I currently have the program Total Recorder as my software program to use, but i guess its only a sample version cus it says i need to register it. So does anyone out there know of any free software programs that i can download that would do a good job. And once i have the mix on my hard drive as a wav file... how do i break up the tracks without making a pause in the middle of the mix....?

Just break it up into separate WAV files (one for each track). Make sure there is no gap at the start/end of each file.

Finally, when you record to CD, make sure that you select the "disc at once" option, which means there won't be any 2 second gaps between tracks.
