Pro Tools Sessions Not Saving Right

Certain sessions there is a folder left over with some audio files/fade files saved on the desktop HD. While the rest of the sessions are saved to my external. I open a new session from my external and save it all on my external. Any ideas as to why this is happening? Its not all my sessions, just a few. I dont want to delete them but when I try to add them to the audio/fade folder on the external HD it says do you want to replace...

Any suggestions?

double check your save settings. The session can be directed to a seperate folder than the audio if you accidentally tell it to do so.

I believe I have it set right but where would I find those settings? Under Preferences I have everything how I want.
