How to design a church's acoustic treatment?

It really depends on the size, shape, budget, any glaring issues that are going on right now, etc. There are a lot of factors that go into it. More information would be very helpful! As much as you've got. Pictures, etc.

Engage a professional to do the job start to finish
- that way if gets messed up and the contract has clauses related to errors on the part of the designer or fitters
- you can at least get it fixed for no cost
- instead of designing and fitting the job yourselves and then having to pay someone to come and fix it afterwards

Yes I agree if you're building a ground up and want it to be built well for sound. If isolation is needed then it is silly to not go with a designer IMO.

When it comes to treatment though, a contractor isn't really necessary - any company that will work with you to determine the best, most cost effective treatment for your space would be good provided they understand the concepts of acoustics.
 
acoustic treatment in any sense is treatment to control 3 problems in a given space
  1. Resonances - hotspots in the rooms frequency response - you treat resonances with absorption tuned to the frequency band to be tamed
  2. Dips - coldspots in the rooms frequency response - you treat dips with reflective surfaces tuned to the frequency band to be enhanced
  3. Echo/flutter reverberation - this is short, repetitions of a sound usually found in specific areas of a room - you treat this with wideband absorption

All of this is done to make the room more amenable to being used for presentation of speech or music. The treatment will differ for the two main forms and then you have to consider a hybrid treatment or adjustable treatments when the room is used for both.
