What's first? Melodyne or Effects

Hi,

I was wondering whether its better to first add Eq, distortion and whatsoever to your vocal audios and put them into melodyne second or the other way around.
Usually I'd go with the other way around but what if i have doubled vocals? If i correct the time and the pitch with melodyne i end up with one audio file instead of two or more. Then my effects can only effect the whole thing and not the separate takes. Is that a problem? Especially with the EQ? Or is it even better?

No you don't. Just apply Melodyne on each track separately.
