So I have mpc1000 with jjos and I have gotten to the point where I can do a few basic things on it but I still don't know how to make/save a program since the manual I have is for the basic akai os. Also, once you have made a drum pattern how can you save it so that you can work with it later?

It's pretty much Exactlyy the same. Looks like you totally overlooked the manual since it wasn't the same OS. JJ is more of an upgrade.
Mode, PAD3, Save Program & Samples, Save Entire Memory.
Read the manual next time, or at least google it.
